Finds a uniquely ordered set of loci, and the possible
placements of the remaining loci with respect to them, using
only the information already existing in the
.ord file (the .ord file must have been created in a
previous build run).
Log10 likelihoods
for the different placements of the non-uniquely
ordered loci are computed.
